I've not come across any other e-pub that charges authors to sell books on its own website.
There's nothing about that in the contract for the YA I have.

These things seemed to being charged outside of contract as far as I can tell. So they are stated on newer contracts but apply to older ones too.

Technically they would need an addendum (or whatever it's called) which would also be agreed and signed by both parties...

Good question... presumably the contract would be null and void.
I know we all had to sign addenda to the original contracts when Chippewa moved its erotica catalogue to Lady Aibell. I was happy with the terms on that so I signed. :)

In this section of the publishing industry, transparency is the rule, so it would set off bells if they didn't want to answer your questions, Veinglory. If they're legit, they'll be happy to clear up misconceptions. After all, you're a writer who runs a site for writers, and the standard royalty a house offers is a key selling point in enticing better writers to the house.

I just found that another press deducts cost of cover art from royalties. I was under the impression this sort of thing was unusual but now it seems widespread under the guise of % of net (many a thing hidden under the net)
